I think the situation was just too much for them. They were crying because they had just seen a person dying and a second one, their friend, in a huge pain. And there was nothing they could do about it, who wouldn’t cry?
Maybe add a touch of guilt as well. Naru was right about the good in him, and they couldn't really see it until it was too late.

I almost cried too. See Nephrite move Naru aside and take a massive hit for her. Usagi must have realized that moment when she threw her tiara and Naru jump d in front to protect Nephrite.

In this situation, they could do nothing to restore his sacrafice. It's hard to see someone you are close (Senshi and Naru) to suffer. It makes you emotional also.

I mean I think they cried for both of them both for the tragedy of Nephrite passing since he redeeemed himself and Naru's sadness in losing him.
I love this scene! I love 90's Nephy.

The scene with all the senshi crying over Nephrite's death was a metaphorical representation of the tragedy all Japanese women experience when they can't get a man with red Ferrari and have to settle instead for second-rate salary men like Umino. This kind of destiny for a woman was the biggest fear of Naoko during her early years.
So when all other girls realized that Naru has lost her man with red Ferrari and her ticket into financially secure future, they cried about her destiny.
That also explains why after that Naru had less and less screentime and soon disappeared for good. While all the girls reduced their contact with her to the bare minimum. According to Naoko, any woman who failed to get a man with red Ferrari is basically done for and has no future.
